Do you think any Commanders are in the same class? I think: - Kou, Kakeru and possibly Mana are in the same class
- Usagi and Tsutomu (unless the sibling theory is correct) are classmates
- Tetsuya and Met are in the same class

Usagi and Tsutomu aren't siblings; they're ironic best friends But moving on from your theories: - Orochi/Rin & Tama are classmates; it'd explain how he, in particular, was persuaded to become a Death Commander after Rin's possession by GE. - Nekobe and Kitsune are classmates - Sho and Yuji are classmates; how else would Sho tolerate Yuji's randomness, as serious as he is?

Maybe she's scheming to get better grades since she's failing. That's why I'm more for the sibling/relative theory. Or they're neighbors or something.

True but because Tsutomu is such an arch-stereotype of a swot, I can't but imagine Usagi as a swot as well if she were his best friend.

Of course there aren't. That would make sense. You can't have any of that in a game about robots from space destroying befriending children before destroying each other to take down an evil political leader. And if he is a self appointed emperor (which he probably is) then he is an evil dictator.
Robots from space wage war on an evil dictator.
All sense has been thrown out the window.

Well pretty certain that everyone, or almost everyone has parents. I mean that must have had parents at one point or another, and if they lost them you'd think they'd end up like Sho. The only people who I think could have lost their parents are Sho and Met.

Met looks like the type that either doesn't have them around, or has lost at least one. I don't think Usagi's Tsutsomu's sibling, more like unlikely friends.
As for class mates, I think Admin has that all correct. Though, maybe Usagi is in another class, and is using Tsutomu to get higher up... not certain.
Orochi probably doesn't even go to school... and neither does Sho. Yuji's probably higher than the rest... perhaps in the same class room as someone, not certain.
Tama isn't in Kou's group, that I'm certain of. Perhaps on the younger groups, or his parents have him on a higher than usual grade by buying him his grades...
