For starters I'd say that if you stick G-Red at the front of your force, you should be able to clear most of the beginning stages. Then when you get Neo G-Red then you stick him at the front, instead.
Neo-G I think is the best carry borg for story mode from a clean start.
Some tips for using G-Red: don't charge up his B (the SA beam aka Super-Accurate beam) if you can help it. It doesn't do that much damage and makes the enemy fly off with invincibility state. Boost in while shooting, do the close-range B attacks, and end it with X. Rinse and repeat. If the enemy is big, spam B shot and kite them to stay safe. For dragons/fortress borgs, you should have Neo G-Red by this time so use the close-range B + X combo until they die. Neo G-Red can also chain X into another X so watch out for those times.
If you want to do a glitch-less run, I'll list some common carry borgs down you can stick after Neo G-Red:
>Revolver Gunman (spam shots, dont use anything else to attack)
>Orange Fighter (charge B, that is all. also press A occasionally to avoid dying)
>Blue Striker (charge B, that is all)
>
Vampire Knight (this guy is a dragon slayer. lives forever against large, slow targets and does a lot of damage)
>Hatchet/Axe Knight (these guys shine when you have Power Burst, aka Y button)
>Shuriken Ninja (can't tell if he is powerful or just
feels powerful)
>any of the Valkyries (learn to
wing glide, which consists of pressing X to get to the desired height before rapidly tapping B and moving around. You'll get a long string of bullets and amazing maneuverability)
If you're going with the 20th force glitch I'll put down some of the carry borgs that rip through enemies without dying, but most are difficult to get normally during the game.
My personal comp to run through the game is a 2-borg team consisting of Neo G-Red and Samurai Shogun. Then substitute/add the specialists as needed.The carry borgs are split between
SA Beam,
rain-of-pain, and
close-range borgs.
Notable SA beam borgs are:
Samurai Shogun (#1 carry overall imo for sheer damage and maneuverability. Still put Neo G in front to charge Y, though)

Metal Hero (only use for big dragons and fortress borgs. Can insta-kill.
Weak to explosions and Death Saucer beams)
Beam Gunner
any of the dragons minus wing/phoenix and space/cosmic dragon (bigger is better b/c superarmor)

Garuda (charge B spam, lives forever)
