After writing (and deleting) a very long post exploring the nature of free will in Gotcha Borgs, my slightly more relevant conclusion on Gotcha Borg Morality boils down to this.
There are two kinds of Borgs that appear in Gotcha Force. The first are Mega Borgian Citizens- One-of-a-kind borgs like G Red and Dark Knight, or specific members of a particular class of Borgs such as Sasuke the Normal Ninja or Garuda the Anubis Wing. These Borgs absolutely possessed individual morals and free will at one point in their lives, and voluntarily joined up with commanders who had similar ideals and/or goals. They may or may not have surrendered their free will when they joined with that particular commander (however unlikely it seems that some would do that), but as long as their personalities remained intact, their ideals did as well.
The second kind of Borgs are clones- particularly those created by Gotcha Boxes from data on fallen Gotcha Borgs. Remember, Borgs are not "captured" in battle like Pokemon- They are merely copied. These cloned Borgs are described with the same personalities as any other generic member of their species (Your level 10 alt. Revolver Gunman is described as having the same "strong sense of justice" as the level 1 normal one you just casually deleted from your box like so many others). So, while nuanced differences may or may not exist between the ethics of clones, who all seem to care about the same things, they nonetheless still possess these ethics. However, they clearly do not always follow them; If that justice-loving Revolver Gunman really was born to fight Death Borgs, why are there so many of them on the Death Force? And if Death Borgs really exist only to conquer and destroy, why can they be used for good alongside the rest of your force? The most likely explanation would seem to be that cloned Borgs are bound to follow their master's orders, regardless of their personality. No cloned Borgs ever speak, switch sides, or otherwise show any sign of free will, regardless of how much personality they show in between shooting and exploding.
So, basically, all Borgs are sentient and therefore have a conception of what is right and wrong, but some are more capable of acting on those judgments than others.

Hmm id say yes and no. The death arc is obviously one example, but what about all the non death force gotcha borgs you fight alongside the death force in the "filler battles" they must have chosen to fight alongside G.E. For whatever reason.

Personally, I always thought the Morality of the borgs fell under a "Virus" theory, of sorts.
I thought the Galactic Emperor always represented the 'mother brain' of a widespread virus that took away a Gotcha Borg's free will. The virus represented more than mind-control of an evil dictator; it actively destroyed the ecosystem and population of MegaBorg. A basic infection would have the Gotcha Borg fight for GE against its will, while a heavy infection would actually >degenerate< the borg into something so weak and unrecognizable, others wouldn't consider them alive anymore; thus the moniker of 'Death Borg'. Sometimes the virus would get so wonky that all of their colors morph into one solid color (ie crystal/glass, silver, gold, shadow).
While there was no sure-fire cure for the virus, perhaps it would occasionally disappear from a borg via defeat in battle, thus earning more allies for the Gotcha Force after battles. It only worked part of the time, so it wasn't like you could win >all< of an enemy force onto your side. And Death Borgs would >rarely< turn to work for you since their personality was so deteriorated, but some still would on occasion. The more powerful borgs could only lose the virus a piece at a time, thus the need for chips with some borgs. On MegaBorg, where the Gotcha Borgs were probably on their own, this 'cure' was probably too hard to come by in the overwhelming swarm of the enemy, so most Gotcha Borgs didn't make it past the destruction of their home planet.
Of course, this theory has some holes. How does Kou earn chips for his partners' commander borgs when they're clearly already working for the correct side? If there were no humans on their previous planet, how do the Gotcha Borgs know about GF energy at all, and why is it suddenly so vital to them? Perhaps the GF energy was the source of the occasional virus cure? And what exactly happened to Sho's father to turn Sho into such a vigilante from the begining of the game?
(pragmatic view in white; highlight to read, but ignore it if you don't want to hear it.): Or we could just excuse Capcom for not having enough time to finish the storyline properly before the game was released. When designing a video game, there is a set budget and an extremely unreasonable time frame for finishing a game. Perhaps Capcom focused on the playability of the game first, then worried about the story afterwards and ran out of time before they finished it; it happens all the time (look at Star Ocean 3; it was supposed to be a much larger game, but they had to mess up their storyline near the end to meet deadlines).
It's also possible this game made more sense in its original Japanese version. The localization of this game clearly had some issues; it sounds like they had >actual kids< voice the game instead of voice actors, and the publicity for this game in the states...I'm having a hard time remembering if there >was< any, to be honest. Even if they don't make a sequel, it wouldn't hurt to re-release this game in a more complete version...but of course, that's just my opinion; even the way it is, this game is still awesome.

As far as the virus thing, i suppose its feasable, but my thoughts are that thr GE uses some kind of mind control on the regular borgs to subjigate them to his will, and that he spawns the death force in much the same way as the devil gundam spawned the dark army units.
